At the end of the year, a poison gas terror attack takes place at a terminal station in Tokyo. 666 people die or are injured in the attack.The terror attack's number of victims is related to the "number of the beast" and the case is given the name "The Beast." The person who carried out the attack is a 25-year-old popular actress, Kotone Kido, who died at the terminal station. Kotone Kido had a childhood friend named Hajime Kanzaki. They were not blood-related, but they were very close like a brother and sister. Now, Hajime Kanzaki is 33-years-old and works as an undertaker. He wants to find out why his childhood friend committed the mass murder, who made her do that, and was there a chance she could have been stopped. While he investigates, he is killed by someone. At that time, he travels back in time and meets Kotone Kido again.

At the Keyakidai High School, which there'll be a graduation ceremony in three days, have encountered a kidnapping incident in which their popular English teacher, Risako Mizuguchi, has been abducted. Yoshiki Kurokawa receives a challenge letter from an unknown sender. The letter says "Solve the mystery of the kidnapping. Only you can understand the truth."

The same challenge was received by Junpei Ogita, who is a sports enthusiast in the soccer club. Mio Komatsu, a beautiful girl at the school's beauty pageant grand Prix, and Kurokawa's childhood friend. One of the best talents, Ayane Takahata.

The story takes place in a police academy boarding school. Under 24 hour surveillance for 10 months, and having to follow the rules of the school: “absolute obedience,” “no cell phones,” and “no romance.” Enduring the grueling instructions from their strict instructors, their one escape from this hell was each other, or so they thought... However, the class that Shimura, Tachibana, and Momoe are put into was the “S Class,” where the misfits were grouped together. Teppei’s dream since he was a child was becoming a “marathon runner,” however, with his father’s unemployment and disappearance, his life starts to fall apart, leaving him with a past of being a well-known delinquent in his hometown. Danji was born to a wealthy family, leading a comfortable life, however, with his illness as a trigger, he stops going to school, and he goes down the wrong path. Hiro grew up in a normal household; however, as not to become a burden for her family, she opts for a realistic job of being a police officer, leading her to question herself of whether she truly wants to be one. “S Class” consists of students including former delinquent, a dropout, going in it for the money, no real aspirations, below average grades, bad health, coward, or just simply a misfit. Will they be able to get used to their strict dorm life and be able to graduate!?

Hizaki Yuko is a child psychologist working at the Childcare Center. His girlfriend, Kiyooka Miho, is pressuring him to get married, but Shunsuke is reluctant to do so, as family and kids would just tie him down and stop him from realising his dream. One day, a crime takes place in Shunsuke's neighbor's apartment. The police had deemed it a murder-suicide, based on the suicide note left behind by the son, claiming that he had killed his grandfather and parents. Detective Mamihara Koki, based on his gut instinct, feels there is more to it, as the brutality of the parents' murder seems uncharacteristic of the child perpetrator. He decides to pursue the case further, and soon, Shunsuke and Yuko are unwittingly pulled into the investigations...

Teacher Akira Kamiyama tried to stop a bullying case and the bullying became his own trauma. Since then, Akira has decided to not get involved if its not absolutely necessary. He then begins teaching at a middle school and moves into a new apartment. Akira then discovers that his apartment also houses a ghost named Akane, who was a teacher before she died.
