The story is set during the high economic development time of the Showa period. Natsu lost her parents during the war so she moves to the Tokachi region in Hokkaido with her foster father who is a dairy farmer. While growing up, Natsu meets a boy at primary school who draws a very beautiful picture of a horse so she becomes interested in animated movies. Upon graduating from senior high school, Natsu moves to Tokyo and joins the budding animation industry in order to fulfill her dream of becoming an animator.

One night, a samurai Nakano Kiyoshige (Itao Itsuji) visits Nikkei (Tanaka Yoji), the chief priest of Chisenin, in the middle of heavy snowfall. He entrusts a baby and a large sum of money to Nikkei and asks him to raise the child. 14 years later, Omiyo (Sawajiri Erika) has grown up to be an outstanding beauty. She visits the Nakano residence thinking that Kiyoshige, who secretly met Nikkei, is her father. However, she hears from him that she is the child of the 10th Tokugawa shogun Ieharu and his concubine Omino. Moreover, Ieharu was poisoned and killed by Ienari’s (Narimiya Hiroki) faction which plotted to make him the shogun. It is also a known fact that Omino died after giving birth to Omiyo. Pegasus Bookshop is a bookstore of long standing as the rise of online bookstores make competition increasingly tougher. Kitamura Aki and Mita Takahiko are transferred to the Kichijoji branch where assistant store manager Nishioka Riko works. The fearless Aki has a great love for books and will express her opinions frankly no matter who the other party is. On the first day of work, she fiercely objects that Riko has assigned her to be in charge of comics instead of children’s books as she had wanted. While Riko welcomes the return of Takahiko, her former subordinate, she is taken aback by Aki’s attitude. Shibata, a publishing company’s sales representative comes to Aki with his deputy editor, Obata Nobumitsu. In truth, Riko has been secretly dating Shibata. She has not seen Shibata much because he has been busy lately. Just when she is feeling insecure, Shibata tells her, “I have something important to say to you,” and finally proposes. Riko becomes upset, and consults her colleague, Ozaki Shiho, about Shibata. Told by Tashiro Toshiyuki, a stranger who happens to be seated next to them at a restaurant that they frequent, “You’re lucky to get a proposal,” a drunken Riko ends up picking a quarrel with him. One day, Aki takes the cue from a customer’s words and calls for the use of point-of-purchase material more promotion of the books. Riko is dead set against this. The store’s policy is keep point-of-purchase materials to a minimum because it is more important to let customers choose for themselves rather than to recommend books. In the end, the store manager Nojima gives Aki special treatment and lines up handwritten point-of-purchase materials at the comics section. However, trouble develops. Aki is given a severe admonition by Riko and sheds tears of frustration and disappointment. The next day, Aki suggests doing an event with a popular effeminate male talent who has published a novel based on his own life, in an attempt to make up for her mistake. Although they have just a few days for preparation, she uses her connections, determines his schedule and forces the event through. As the book store staff are complaining one after another, Aki requests to change her afternoon shift despite the event being a day away. However, the next morning, Riko receives a phone call from Aki who says that she cannot come to work. Riko soothes the angry staff and everyone spends their time with preparations until late at night in order to make the event a reality. On the day of the event, when Aki goes to greet the male talent in the waiting room, he suddenly says, “Cancel the event!” … … Aki is a well-off girl who joined Pegasus Bookshop through connections. Riko has been through a lot of hard times and worked her way up only to belatedly realise that she has passed marriageable age. Majisuka High is an all-girls school that is full of delinquents and is constructed of dysfunctional classrooms that have no discipline whatsoever. There is constant physical fighting within the school walls sprayed with graffiti, and students take naps on the littered floors of the school. But here in this jungle, a group of girls called the "Rappapa" are the claimed leaders as they have won their position by fist. Being the strongest in fist-fights is indeed the social currency at this deteriorating school. The leader of the Rappapa pack is Salt; she reins as the queen of the chaotic hierarchy. But one day, a new student, Sakura is transferred to Majisuka High with an aim to overthrow Salt and take over the school. On first glance, she looks like a student who would make the honor roll, vulnerable, and easily beatable. The story revolves around the 38-year-old Usa Shijimi (Watanabe), who is a high school classical literature teacher. Her students are mean to her, but they don’t realize that she has another identity. Outside school, she lies about her age to be active as the super popular 17-year-old idol Watanabe Mayu, whom the students adore.

The story continues in the next school year after the events of the last season. The new members of Rappappa now face a even greater threat from within their own school and the surrounding schools.

Two transfer students, Atsuko Maeda and Onizuka Daruma came at the all-girls school Majisuka Gakuen. In this school violence and fighting are common among the Yankee students. Noisy and trouble maker Daruma made a fuss as soon as she entered the school, win in her first fight but then was beaten easily by another gang shortly after. In contrary to Daruma's bold-but-powerless attitude, Maeda who is truthfully a strong girl despite of her silent nature found Daruma is beaten by Team Hormon before her. The word "Majisuka?" (means are you serious?) instantly awaken her true nature and made her won the battle against Daruma's attackers easily, thus made a big fuss at the school and the news even reached the strongest fighting group, Rappapa. Afterwards, Daruma acknowledged Maeda as her boss and as a result the friendship between the two girls began to grow along with their fights with fellow students at their school.

AKB 1ji 59fun! was the start of what was later to become AKBINGO. It aired 10 episodes before it changed its name to AKB 0ji 59fun, and then finally AKBINGO.
